I am working with a medical equipment - Transcranial Doppler - studying Blood Flow to the Human Brain - which gives an FFT-processed Sound Output - can be captured as a .wav file. I need help to reconstruct the Time Domain Waveform - Something like an Arterial Pulse Wave from this .wav file. Is it by Fourier Synthesis or Inverse Fourier Transform?. Can somebody help me, Please?

You will need information from the company who make the device. Ask them how the original signal was tranformed to the sound output, in order to know how to reverse the process. Otherwise, you might not get back the original signal. (It will be very dangurous!)
